fix(core): Resolve persistence, indexing schema, and RAG collection bugs

- compose: Add persistent logs verification volume
- setup: Add DOCS_PATH configuration
- indexer: Fix missing 'metadata' column schema error during update
- rag: Fix collection name mismatch (trailing underscore)
